The bunkers aren't blown up because they're potential disaster shelters, they're blown up because they're the hubs of murder, kidnapping, torture and other foul acts. John Seed is to blame for John Seed's bunkers being destroyed. John Seed didn't destroy his own bunker, the PC did. Clearly, the actual blame for the destruction is the PC.

Yeah the deputy is brainwashed to obedience the same way or similar to many of the people he indiscriminately murder in far cry 5. I think this transformation is fitting and makes well sense to the story. I mean yes it is kinda unsatisfying, but that is the point and it is kinda well deserved when we look at what the deputy does in far cry 5.
